I will stab next person who says Pokemon X/Y are the best games on the 3DS
In terms of gameplay and story (and music) Fire Emblem:Awakening and Monster Hunter 3 Ultimate(Or MH4/MH4U which will be/are the best titles in the Monster Hunter franchise) stomp on Pokemon. Especially Fire Emblem. Super Smash, coming in early October, is more than likely a contender.
Kid Icarus: Uprising is also superior to X and Y.

That makes sense. As a Fire Emblem fan, I definitely think this had the worst plot out the series.

Well, there is no "best", but I'll name a few of mine favorite ones:

Monster Hunter 3 Ultimate, Shin Megami Tensei: IV, Kid Icarus: Uprising.

As for SSB3DS, I cannot judge it because I never played it (besides from the smashfest demo, but still) I would also put Monster Hunter 4 Ultimate on that.

Seriously, though. OmegaRuby and AlphaSaphire are going to be best games. Considering that X/Y was a huge success, despite being debatably one of the worst iterations in the series, and assuming that ORAS will be leaps and bounds better content-wise, it's pretty much a given.

And don't get me wrong, I greatly enjoy ALL Pokemon generations' games, but obviously I have a favorites list. At the top of that list are Unova, Hoenn, and Sinnoh. At the bottom... Kalos and Kanto/Johto. Since those last two can't really go one without the other, I lump them together, and together, they're the least enjoyable. Kalos might rank up on my list if Z adds a lot of cool new things to keep me busy pot-game. Next year (lol, you know it's going to happen).

Kid Icarus: Uprising is honestly one of the greatest games on the 3DS. I haven't played Monster Hunter 3D... X and Y were initially awesome, but eventually I got bored of it.

Kid Icarus: Uprising is great, and Mario 3D Land is good. Animal Crossing: New Leaf is also pretty good. I've heard some good things about Fire Emblem too.
