Here's what I think:

Some foreign country like Pakistan, Afghanistan or North Korea have captured the plane, landed it in a desert, abandoned all the people inside in the desert, and now they're gonna use it for a terrorist attack on either South Korea or America.

The way they took control of the plane is simple, the pilot was a member of whatever the group was called that hijacked it, and he also had at least 10 other members of the group on the plane with him, disguised as passengers, meaning that he could fly the plane AND get rid of the passenger's phones, thus ridding them of contact with the outside world.
