Any of the tracks from DOOM II and a few from DOOM 64. They decided to switch over to an "ambient" sound track, in contrast to the original game's rock oriented approach. Especially this one track in DOOM 64, at one point in the song, it sounds like either a lamb or a kid crying or something. I still nearly piss myself whenever I hear it...

Metroid Fusion had some scary music. I don't remember all of them, but there's when the SA-X is around and then when you find Serris' dead body. It's terrifying, let alone for a GBA game.

And surely you know what I was going to reference from Earthbound.
